I finally go back to the ship room. I find a Gold Skulltula there, and ride the ship to the last part of the temple. I go to the maze room, finding the Boss Key, a Small Key, and a Gold Skulltula. Then I go to the boss, Phantom Shadow Beast: Bongo Bongo. It's a pretty easy boss as long as your aim with the bow is good, and be sure to dodge those hands if you don't have any fairies.
